Why are DP Charges applied per scrip and not per share?

The charge covers the administrative cost of an electronic transfer of securities, which is a one-time event per scrip, regardless of the number of shares involved. Each distinct stock (scrip) is treated as a separate account within the demat system. Therefore, a sell transaction for each different scrip requires a separate dematerialization process.
